Mod Management
The simples way to manage Kerbal Space Program mods is to use the CKAN mod manager. Not only does it make finding and installing mods dead easy, it also lets you easily manage multiple copies of KSP, if you wish. This is really helpful when you want to have, say, a sandbox save with some wild mods ready to mess with, while also playing a career game with a carefully curated set of mods.

If you want to have multiple copies of Kerbal simply clone your KSP folder in Steam and add it as another destination to CKAN. When you run CKAN you can then chose which copy of KSP to modify and/or run.
