Azure Stones
there’s a Stone inside of a water mill. Use Bomb (Downwards, X) while Sparseness fully charge to frozen the water at the right time to be able to get it

Crimson Stones
Right at the beggining, all the way to the top. Keep holding Dash to get there.

In the top left, where looks like is a dead end, jump over the wall and it’ll be a Yukari gap to the Underworld. The Scarlet Stone is there.

Top of the same area where you fight Rumia. There’s a Bell, hit it 8 times and the Scarlet Stone will come out.

Top-mid of the area, there’s a huge pillar where you can drop down from, then go to the right and you find Koishi

Nitori is behind a weak wall. Lure missiles to hit the wall twice and it’ll break
Near at the end there’s these green orbs from below. Go back a bit and you’ll be able to drop down between these lights. Going forward again and you’ll find Parsee
