Kill count is 2. I decided to kill Hypatia and Jindosh to save some time, but if you want to, by all means spare them and you will unlock the Clean Hands achievement. I already had it and the clockworks can be a pain, which is why I poked Jindosh in the eye as seen at 40:10.
