The Furnace, Your Friend
The furnace is used for waste disposal. Anything on-site that doesn't belong on-site goes in the furnace. That includes, but is not limited to; trash, giblets, your late colleagues, giblets of your late colleagues, bullet casings, body bags, alien giblets, giblets, and any equipment you happen to have convinced the machine gods to give you [ie. buckets, and baskets].
The furnace will be your best friend because it doesn't hate you, and because it only cares about burning things, which is exactly what you need it for. There is required method for burning things. You do not need to place items in a basket just to burn them, and anything you place in it will burn [including buckets of water].
The Slosh-o-matic The Bucket Machine.
Respect the machine gods by not playing with the machines like toys, and not asking for new output when the previous output has not been taken. It is also rumoured that the amount of buckets you dirty anger the gods. Redeem your standing with them by burning the evidence.
Like all machines [with the exception of the Vendor] the output side is determined by where you are standing when you operate the machine.
The 'What-a-load' The Basket Machine
The Basket Machine will give you a basket. Like the Bucket machine, it will sometimes give you giblets. Unlike the bucket machine, it may give you many more than one. Always keep a spare bucket and basket immediately next to the Basket Machine
Like all machines [with the exception of the Vendor] the output side is determined by where you are standing when you operate the machine.
The Vendor
I only know of two of the items being useful.
First Aid Supplies for refilling medkits.Stacking
You may have noticed the strangely colored rectangles painted on the ground as you were cleaning bloodstains off the tile and grout. They are stacking zones; designated areas for stacking specific things. If you click on the image to the right, you may even notice the text "MED-WASTE" inscribed on the borders of the zone. It should be self-explanatory that you stack med-waste on the rectangle labeled "MED-WASTE." You may need to grab a lantern to see some of the markings.
Your stacks don't need to be perfectly orderly [with the exception of barrels and barrel-shaped objects, be sure they are upright], but they do need to be within the vertical column of air above the stacking zone.
Somewhat-unorderly stacking courtesy of Toasty:Science has yet to determine whether stackable items need be stacked solely within the marked zone, or if they may be stacked on the markings.
Science has determined that at least part of the box must find itself inside the lines. (see right image)

Tools of Trade
There are two tools you carry with you into the field.
The MopMouse2 for your beautiful golf swing/baseball swing.
Practice your batting in the 'Zero-G Therapy' level.
The 'MuckGyver' 'The Sniffer'
This visually appalling device lets you detect things that don't belong. There are two settings, organic and inorganic, Mouse1 and Mouse2 respectively.
It is noteworthy to mention that burns and bullet holes are categorized as "inorganic"
The Arc Welder
Somewhere on the map you can find this tool. You must pick it up with your hands.
Besides setting things on fire [more mess] it can be used for polishing up those bullet holes in the wall/floor/ceiling. The recommended method of use when polishing bullet holes is to tap to see where your aim is, and then when you are satisfied with the location of the beam, hold it down for a good half or full second. I have heard some people say that the Arc Welder is capable of burning bullet holes back into the walls, but it sounds like unfeasible rumors to me. The second thing the Arc Welder does is melt things.
It is also capable of completely destroying small annoying things like bullet casings, shotgun shells, takeout cups, paper, and other small, somewhat flammable things. Note that soup cans are melted into molten soup cans, not destroyed. Also note that this may make a scorched mess that needs to be mopped up afterwards.
Think of the Arc Welder as doing one damage for every decisecond [0.1 second] you tap it. Now imagine that every item has a health value. Most giblets have a health of 20 [even the massive ones]. Most containers have a health of 30-40. Small items usually have less than 10 health.
REMEMBER, PLAYING WITH FIRE CAN BURN THINGS. SCORCH MARKS ARE SOMETHINGS YOU MUST CLEAN.
The 'Office'
After punching out [that thing you do when you declare you're done.] You are taken to The Office.
The Office is the closest thing to a scoring system in the game. Among many of the things in the office, you will find an inspection report, giving a general rating on how well you did cleaning up. Also in the office you will also find news articles describing events that happened because of your failure to clean up properly, giving more specific details on how badly you did. These articles can be easily interpreted by reading the article.
Even though you shouldn't see any of theses articles if you did a good job, I'm listing them spoiled because I don't like to spoil the fun in reading the articles, but some of them may be difficult to interpret.
The best way to read the articles is to set your FOV to tiny and sad.
OVERTURNED BARREL KILLS WORKER
OVERTURNED BARREL SLAYS WORKER
THE BARREL STRIKES BACK
I'd say straighten up the barrels, but burning them is probably better.
ALL KILLER NO BIN FILLER
DISPOSAL BINS, NO JOKE
Disposal bins Baskets are not a safe thing to leave behind. Burn them before you leave.
SANITATION PROTOCOL STINKS
SANITATION PROTOCALS ARE A LAUGH
All suspicious fluids must be cleaned from the walls.[?]
All viscera must be burned.[?]
TRASH A HAZARD STUDY FINDS
LITTER CRASHES CYBORG OS
That takeout dinner has been eaten. It is now trash and must be burned.
CASING KILLS NUT CASE
A BAD CASE(ING) OF INDIGESTION
Even those annoying bullet casings have to go. Every last one of them.
MAN KICKS BUCKET; DIES
WORKER MARRIES BUCKET
Buckets are not a safe thing to leave behind. Burn them before you leave.
WORKER SLIPS ON BLOOD, BLEEDS
DISTURBED MAN CONSUMES BLOOD
You missed a spot.
ALIEN VIRUS PLAGUES STATION
SALVATION IS WITHIN OUR GRASP
I think this is related to "that green stuff" in "those green things." Burn the green alien-goo-tubes. If they break, you also have to mop up the green goo mess they make.
May be Caduceus-exclusive.
THE PACK IS A LIE; CLAIMS ADMIN
NO AID FOR NO.1 ACCIDENT
Medkit supplies needs to be installed into all medkits.
HOLE SPARKS PARANOIA
BULLET A DRUG HOLE
Bullet holes are easy to miss, use the Arc Welder and the Sniffer to take care of them.
DEAD BODY BAGS MAN
Just because it's a medical environment, doesn't mean the body bag belongs there.
MELTED JUNK; LESS IN THE TRUNK
MELTED SCRAP NOT ALL CRAP
You left a pile of melt behind.
DARKNESS GAINS GROUND; HAVE HOPE
BLIND MAN DISCOVERS BLACKNESS
Burning things often leaves behind scorch marks, clean them with a mop.
HOT PROBLEM COOKS GOOSE
You left the doors open on the furnace.
ZERO GRAVITY; ZERO MERCY
BIG G'S ZERO-G; NO.1 HIT
In the instructions on the 'Zero-G Therapy' level, you are told to leave the gravity on when you leave.
MONSTER FEASTS ON LONGPIG
You need to bury all the sand trap monsters completely.
INCOMPETENCE BURNS B&C RATING
"Don't burn, steal, or vandalize the Arc Welder."
WORKER VITRIFIED WITH TERROR
You left some glass shards.
SHOCKING DEATH DRAINS UNION POWERS
You need to burn the Lightning Gun (not to be confused with the Arc Welder)
LIQUID NITROGEN; ICE-COLD KILLA
You left unstacked cryogenic barrels in the Cryogenesis level
Side note on the scoring system: On the 'Zero-G Therapy' level, throwing things into space does not count as proper disposal, and items thrown into space are still counted as present on the map.
The real advice
On the Subject of Multiplayer...
Multiplayer is presently too buggy to clean properly with. Notable flaws are in physics, which make themselves more than apparent when trying to clean. Although they make cleaning in a group nigh-impossible, they do not prevent you from having fun.
Because of this, multiplayer usually ends with players giving up on cleaning, and then fooling around until somebody everybody crashes.
