Prerequisites

This guide has been quickly written to address the hassle of attacking station not directly on the default plan (Y axis of the 3D map)
It assumes you are familiar with the game and using multiple ships to attack an object.

Use coordinate attack

The easiest way I found is to use coordinated attack as this will put all your fleet in a circle, close to the station and most importantly, on the "level" of the station.

Because assigning a "fly to" order will usually result in placing a waypoint on the Y axis, you would then have to move the map camera on the Y axis and either lower or higher the waypoint.

With coordinate attack you can still move the waypoints where you want but you already start with waypoints close to the Y coordinate of the station.

You can always repeat the process to reposition your ships by cancelling an reissuing the order.
